Does it affect your wordpress blog if you have forgotten to deactivate your plugins (as recommended) prior to upgrading your wp version?

The answer is yes and no.

The “recommendation” to deactivate plugins (prior to upgrading) is just to enable you to identify any plugins that are not compatible with your new wp version. For example, after your wp upgrade, it is recommended to activate each plugin one at a time. Each time you activate a plugin, you need to come out from your plugin folder and log into the same folder again. If you get a blank screen, chances are the plugin that you have activated is incompatible with the new wp version. To solve this incompatibility (and to be able access your plugin folder again) problem, you may need to delete the plugin using your FTP program.

Imagine a situation where you have 10 plugins installed in your wp (you did not deactivate you plugins prior to your wp upgrade) and you subsequently could not log into your wordpress plugin folder, how are you to know which of the plugin(s) is/are incompatible with your new wp version?. You will have to delete your plugins one at a time using your FTP program and log into your wordpress plugin folder after each deletion. If you are lucky, you may be able to access your plugin folder after the first plugin deletion. Chances are you will not hit the jackpot by using such trial and error method. In the worst case scenario, you may have to delete all plugins before you can access your plugin folder!!

From the above, you will see that it is recommended to deactivate all your plugins prior to upgrading your wp version.

Back to the question: “What will happen if you have forgotten to deactivate your plugins prior to upgrading your wp”? You do not have to do a single thing if you can access your wp plugin folder after your wp upgrade- it means that all your existing plugins are compatible with your new wp version. Remember, one cannot be so lucky all the time!
